Gruff John arrowed a shot in via the left from what looked like an impossible angle with the ball ending up in the right hand top corner.
Just before the half-hour mark, Rhys Parry gave the early domination of Y Felinheli a more deserving look score-wise.
Midway through the second period captain Aled Griffiths scrambled the ball home from close range to make it 3-0 to the all-reds.
And two minutes later, following the Llanystumdwy’s keeper’s clumsy trip on Gruff John in the box, Euron Davies’ side had a chance to go four-up.
Gruff John obliged from the penalty spot with his second goal of the tie.
With the game in the bag for Y Felinheli, Llanystumdwy substitute Rhodri Wyn Jones notched a consolation late on following a scramble in the box.
